Audi S4 owners have reported 3 problems related to noises during shifting (under the power train category). The most recently reported issues are listed below.
Transmission shifts harshly and makes noise during shifts. Was told the mechatronics need replacement. Sometimes when accelerating the car will jolt as if it it loses power momentarily. When merging into traffic in could be dangerous.

My 2011 S4 started getting the "transmission malfunction continue driving" light at about 40,612 miles. At the same time my vehicle would jerk when stopping and acceleration. When shifting down the gears make a clunking noise specially from 3rd and 2nd gear. I was able to use my extended warranty that I bought because Audi didn't want to cover my vehicle. Audi service advisors recommend changing the mechatronic and circuit board but my warranty only authorized the circuit board. My vehicle still jerks when stopping as it downshifts and when I accelerate from a stop.

Mechatronics unit failure in dsg transmission. Hard shifts from 1st to 2nd and 2nd to 1st while stopping. (vehicle makes loud drivetrain bang noise, shakes and stops abruptly when slowing down and trying to come to a stop, almost as if you slowed down to 5-10mph and then slammed on the brakes. ).
